Short answer: Yes. 6.0.6 VMWare Fussion does work with El Capitan. Long answer: I had Mavericks running 6.0.2 VMWF. Once I'd upgraded to El Capitan, VMWF 6.0.2 stopped working. The icon was disabled and VM stopped launching.

While trying to figure out how to update it, I launched in from the command line(Terminal). It started out ok, I don't know how well it would have ran though. Once VMWF was started though, I was able to select check for updates from the menu. Then I upgraded to 6.0.6. VMWF 6.0.6 runs without any complaints this far on El Capitan. Hope this helps someone.
